trouble with my tranny

I have a 1990 ranger 4x4 with a 2.9 and mazda m50d. The problem that i'm having is a clunking sound in the tranny , most prodominant in 4th and 5th gear. It has a new clutch , pulled tranny out , clutch looks good , no broken teeth on gears, push in clutch and noise goes away , and it's not a rod or crank bearing , any info would be very helpful thanks
 
Maybe put some fresh fluid in the tranny and see what the old fluid might bring out with it?

Perhaps you have a bearing going out in the tranny?
 
Did you replace the throw-out bearing? Replace the bearing in the end of the crank?

replaced fluid first and still made the clunking sound , replaced pilot and trough out bearing when i replaced clutch. is the input shaft supposed to have any play
