My Donor has an Auto Tranny but I have a Manual, and Im just taking the Engine from the donor due to its a 2.9 for a 2.9 swap, so does it matter if the Donor was an Auto or not?

IIRC, manuals have a bushing or bearing in the end of the crankshaft, autos don't.

Nope they are the same, the bearing your thinking is the pilot bearing and that is in the flywheel. So you are golden my friend
