tranny noisy in every gear but 4th

I'm stumped,new slave and master,clutch works fine so I'm thinking it's been bled good but once I got every back together and working the tranny has a bad whine in every gear but 4th(5 speed tranny).the last guy to work on this truck put gear oil in the tranny but it was never ran that way,I drained it and replaced with ATF but that was after the truck sat for a year and a half so there may be some contamination Other than warming up the tranny and draining it again i'm out of ideas some help or suggetions would be gratly apprieated.
 
Possibly bad bearing or or gear on the counter shaft(cluster shaft).The reason it dont make noise in 4th gear is because the output shaft and input shaft are locked 1:1 and cluster shaft not being used sort of.
 
The end of the main shaft fits in the end of the input shaft and rides on a needle bearing. As Bruce said the main shaft is turning on that bearing in all gears except 4th. In 4th the countershaft is still spinning and meshing with the gears on the main shaft. The only part that is not moving is the needle bearing. I don't know which tranny you have,but I had to do some work on my TK tranny and the hardest part was getting the front bearing off of the countershaft. I was able to get the input shaft out without taking the R/5 gearing off, but is much easier with them off. Check the tech section, there may be an exploded view of your tranny so you can see whats going on.
 
Had 2 of them do that so far...my 86 b2 made the same whine when I got it, ran it for a couple years before something went out and left me stuck on the side of the road in the moutains on the very edge of cell phone service. Managed to get it home, spent a long time trying to find a reasonably priced replacement, thought I could just pop the tail shaft off one from a 2wd, but no...tail shaft is shorter for the 4wd. Found another that was 4wd but come to find out, it's an earlier style that has the mechanical clutch system, (early 80's?) and woiuldn't ya know...after pulling the trans to do the swap, discovered the input shaft is shorter on those. finally got one, the right one, put it in.....same noise. About 6 months later, after pulling a long hill in 3rd, someting slipped and it will not shift into 4th now.
 
Oh yeah...you didn't say what year it is... the earlier ones are supposed to run gear oil, the newer ones use ATF...
 
it's a '92,and I had the tranny out after the mechanic that previous owner took the truck to had it out the previous owner said that it did not make that noise the last time he had it running so it was probaly something done taking it out and in twice.hope this helps
