I have a 2003 fx4 level II with 31X 10.50 will i have issues with tire rub if i put a 3 in body lift on and up size to 33X12.50

No, however your stock rims are 15x7 which is really too narrow for a 12.50 tire.
A 15x8 rim with 3.75" backspace or 15x10 with around 4.25" backspace would work fine.

i have a 03 ranger and i put 32x 10.5 on it, with no lift. i had to take my mud flaps off because they were the only thing that rubbed. i think the fx4 II sits a little higher too.

I don't think the FX4 II sits any higher than standard 4WD. Although I have 32x11.5 tires on mine and there is no rub with the mud flaps on. I did crank the torsion bars up about 1.5" and maybe that was enough to help it clear.

BTW, I have never come across any 32x10.5 tires. Was that a typo or do you have a brand I never heard off?

You can always crank your torsion bars and shackle or block the rear.

if i want to go the cheap way could i shackle the rear get lift springs for the front and do it that way.. ohh and will i need a drop pitman arm for the steering angle for the front right

Really, just turning the torsion bars up you can fit a narrow 33, like a BFG 33x10.50-15 or 285/75-16.

how far can i crank the torsion bars on my 98 ranger? i know i can block the rear, but i wasnt sure how far i cpould crank the torsion bars, and i didnt want a rake job going on. so just how far can i crank them before i get reverse camber? i have them set to be equal height as the back and i have 31x10.5 mudders on it.

1.5" and level with the back is as high as you should turn the torsion bars.

you said the 15X7 are to narrow for a 12.5 tire, what are the consequentness if i run it on the rims i have. I can imagine i wont be able to air down which could cause the tire to come off the rim which is really not a concern since i wont be doing any rock crawling. what else besides that could i possibly have issues with?

The tire will wear more in the middle from being squeezed onto too narrow a rim. You can lower the pressure to compensate, but maybe not enough, plus it will handle like crap and probably wander all over the road from the low air. Also the factory wheels likely have too much backspace for 12.50's and they will rub on the inside.
I mean, you can get aluminum 15x8's (with 3.75" backspace) for about $100 each and steel for about half that.
