Hm. Well when I had the 33s the speedo read 55, when I was really doing 50. Now it will read 55 when I am really doing 40-45.

Not sure how that is possible, either the computer was set for larger tires or it has a problem.
Can the dealer flash the computer? (perferably for free)

The speedo was set for tires larger than 33s, so when you went smaller you made the problem worse. Im not sure how the newer speedos work, but yeah the dealer could probably fix it.

Well the Mazda dealership here is awesome, they love my truck (or... did, probably dont care any more that it's stock)

Well in that case, why not?
 
the dealer can reprogram the speedo for you, and they will probably charge you for it (an hour labor is the norm.).
 
thats well within the err of tire wear, pressure, and the differences between a "31 inch" tire of one manufacturer and a "31 inch" tire of a different manufacturer.
 
I've had a speedometer re-calibrated on an 87 Toyota at a dealer for free. If Mazda doesn't do it, kick them in the gonads.
