Running a F/S T-case with a small block Ford swap.

No, what I'm saying is it doesn't matter, the harness is the same. Or will work the same. You just make slight differences when hooking it up.
I believe the Auto ECU brings the timing in about 1000rpm earlier, advancing at around 1600rpm vs 2600rpm. Just a ballpark.

I'd keep what you have.

Thanks for the info ted. I knew there slight differences in the 2, i just hadnt read yet, how much needed to be changed in the wiring between the 2, if it is only minor i will definitely just keep what i have. Thanks for the info. I'm thinking auto will be the route i choose now with this build. My heads will be getting done as soon as i sell the GT-40s i have. Then i will likely find my trans and t-case afterwards, and hopefully get started mocking things up.

Page 15 of this manual shows the wiring differences.

Very helpful guide. As you can see, you wire whatever you have, your actual transmission choice is independent of the original application of the harness.

also, this is the Ford Motorsport/'93 Mustang harness. Other years has slightly different connectors, but the same circuits. Earlie years had two body to harness connectors on the drivers side, instead of the single brown one pictured here. A google search will get you this manual in a one-piece pdf file.
