Replacing 09 4.0

So my truck has been running rough since i bought it. I've learned that the previous owner rat-bagged the snot out of it.

Truck was throwing misfire codes in cyl 1 and 2, random misfire code, and knock sensor. Cylinder 2 and 3 are at 60 psi, 1,4,5,6 are all normal (120ish). Mechanic suspects a blown head gasket. Having learned some of the history of the truck, i have sourced out a new motor with low mileage, and i have a couple questions.

My truck is a 2009 ranger sport 4x4 with manual trans. The donor truck is a 2008 ranger sport 4x4, but i am unsure if it is manual or auto. Does this matter? Is there anything in particular i should look out for, moving forward?

Normal compression on 4.0l SOHC engine is 170+psi, so all well below normal.
Compression ratio is 9.7:1

But in any case, yes, you can swap the '08 into the '09, and use your '09 Flywheel on the '08 if it was an automatic.
Change rear main seal on the '08, always do this with ANY engine when it is out.

Your old 4.0l SOHC is worth money, not alot so test the waters, sell it as "runs but low compression", people do rebuild these.
Take a video of it running and rev it up a few time, with audio

Other failure points are leaking PCV hoses, at the elbows usually
Cracked Thermostat housing
Knock sensor, usually wires break, it is under intake so hard to get to

Check oil pan gasket for leaks, hard to get at when engine is installed

Actually the lower pan gasket isn't that hard to do in-vehicle. The upper is a pain no matter what.
 
I wonder if that was maybe a miscommunication between myself and the mechanic. He said the other cylinders were normal. Either way, the engine is coming out. Thats good to know. The old motor still hasn't hit 100,000km, so i had planned on keeping it for a rebuild down the road. Those eaton m90 supercharger kits look like fun [emoji16]
