Rear end or Tranny?

I have a whine from the rear end of 1993 supercab xlt 4.0L 2 wd, with a 4 speed automatic. I have heard a similar noise in an older ranger with a manual tranny( it was the tail stock bearing). Before I haul the tranny down and tear apart the rear end , does anyone have any tests or ideas? I am also wondering as the /93-94 were the only years to use theis locking torque convertor set up, would a 4 speed auto from a later year work as a swap? OK as an addendum, I have read the tranny section and it raised another question. It says that the 4R44E and 5R55E are mechanically exact to the AL4D. Will they connect up to the existing wiring harness? In the same way , will the upgraded AL4D (the 93.5 version) wire in with the same wiring connections?
