I have had people tell me that having a new gear meshing with an old gear isnt good. The reason I ask is that my m5od needs a new input shaft and i need to know if thats true so i know whether to buy just the input shaft or all the gears, they all look good though.

The only problem i have ever experienced when old and new is mixed is that sometimes you will get gear noise or a whine due to the wear pattern on old gear.

May i ask whats wrong with the old input shaft?
 
The teeth where the shift collar engages are chipped/broken, I'll try to get a pic up later.

I don't think you will have a problem as long as those broken teeth didn't work their way around the transmission and cause further damage. I have mixed and matched alot of used stuff and never had a problem in the past.
