Possibly A Slave Cylinder Issue?

First issue:
Alright. So I put the above drive train in my truck back in December. Over the last 6 months my truck has gradually developed a grinding noise in neutral. Initially it only happened with my foot off the clutch, and it sounds like rocks tumbling around and I can hear it through the shifter and while standing outside of the truck.

In fact, if my exhaust was not so loud it WOULD be louder than my truck. Lately the noise is getting louder and on occasion the noise will continue even with the clutch depressed. As soon as I put pressure on the shifter to put it in gear the noise stops. It does not ever make this noise in gear while driving. The noise is extremely loud and is only masked by the loud exhaust. Transmission shifts fine.

My clutch kit and flywheel were installed brand new in December but the tranny is used with 150k. Does it sound like this is just the slave cylinder or a bigger problem?

Second issue:
This may be unrelated to the above but here goes. Ever since I put the m5r2 in my truck, when I am decelerating in gear with my foot off the gas I hear a rythmic slow clicking sound that is dependent on speed. I get this noise only while decelerating in gear and as soon as I mash the clutch or barely touch the accelerator it goes away. It does this in every gear EXCEPT 4th and neutral. The only thing I can think of is when I initially drained the fluid out of the tranny, a single broken gear tooth fell out.... Would a broken gear tooth cause this wierd ticking sound?

Guess it doesn't matter really. To fix anything down there I'd have to take the tranny out anyway. Might as well go until it breaks.
