2.3L ('02-'11) Multiple codes, control modules, 2005 Ford Ranger 2.3

After finishing the 2.3 head on 2.5 block rebuild the truck ran flawlessly, almost. The trans acted funny wouldn't shift correctly. Engine light popped and bam multiple codes. P0023 exhaust camshaft oil control valve? P2500 charging system problem? weird! (multimeter tests show alternator charging, battery voltage and voltage drop check are correct across the board) B3307 Harness is open or shorted (checked coupling points and all looks fine). Couldn't find much on this code. PO743 TORQUE CONVERTER CLUTCH PO750 SHIFT SOLENOID B MALFUNCTION AND PO755 SHIFT SOLENOID A MALFUNCTION (NO WONDER IT DIDN'T SHIFT CORRECTLY. Went to my trans shop and the owner said the only way all three solenoids would go out at the same time would be electrical, engine/trans management.
I'm wondering if the PCM is damaged. I bought this truck with a blown engine, previous owners said it was running well before the rod failure. Next step ideas?
 
Well looks like I'm in for a long road. Checked all connections, grounds cleared codes and took for a spin. Threw more codes than before. 10 codes in all most all are sensor codes. Most leery of B3307 (Harness Shorted)
