Ok so we did a tranny change on a 04 4.0l and now have a misfire we have put new plugs in it seems a little better. But my question is if we plugged the o2 sensors in wrong would it cuz the misfire?

I don't think so. But if you can at all, check for codes. Misfire could be coincidental, a new issue unrelated to the transmission swap.

If you crossed O2 sensors, you'd likely have one bank go very lean and the other very rich. That should be pretty obvious. There would also be codes.

There is also a very good chance you pinched an o2 sensor wire between the block and the bellhousing, usually towards the top.

It wouldn't be the first time it happened.
