Manual trans. reinstall

2004 Ford Ranger manual transmission reinstall. Got the bellhousing to get to about 1/4 inch from where it mounts up to engine. I put bolts in at 9 and 3 and was able to tighten little by little back and forth until the bellhousing was flush with engine. Does this mean that the spines are definitely lined up correctly? Thanks.

Yes. You were just fighting spring pressure of the plate and slave. Sometimes it helps to crack the bleeder to let it collapse.
 
Well truck is put back together and running well except that it is leaking a small amount of trans. fluid. after being driven. If it sits cold it doesn't leak anything.

Turns out to the the output shaft seal, which is an easy fix.
