Loud clunking noise

My 2000 5sp 2wd ranger developed a very loud clunking noise yesterday, I believe it happened right after hitting a small pothole, but I can't remember. In addition to hearing it, I can feel it throughout the truck, matter of fact, when I hit my brakes, I can feel the vibration through the brake pedal, rather intensely.

It sort of comes and goes, but it'll go away for a minute, then come back for 5. It increases with speed, regardless of what gear I'm in, regardless of whether I'm going straight or turning.

Today I got under the truck checked out all the bushings and ball joints, everything is tight and secure. I pulled the dif cover, all is well. The only thing I'm seeing that can make such a noise is the drive shaft. When I rotate it back and forth it makes a similar clunk from the tranny output, but doesn't do it when I have the truck raised and running in gear.

Any ideas?
 
I should add the clunking remains the same even if I hit the clutch or shift into nuetral.
 
check the front wheel bearings.
 
It wont do it while raised up because its a different geometry on the running gear then. Like he said check the wheel bearings, and take a closer look at the D/S. Take it to a lube shop where the mechanic is down under ground and see if they will look at it while driving back and forth over the hole. That way you can see the truck at proper geometry and from underneath without actually laying under the truck.
 
That's the tough part. When I'm in the car it seems to be comming from right under the pedals. When I stick my head out the window it almost seems to coming from the rear (that's why I checked the dif), but that might just be the noise reverberating through the chassis.
 
if you did it when you hit a pot hole then yeah, check wheel bearings, or lugs nut. A loose tire will make that sort of sound, I know that from experience.

Can you have a buddy follow you while you drive really slowly and have him try to narrow it down a bit?
 
Update: Took the drums off, turns out drivers side shoes had zero pad left and had transfered a large chunk of pad material to the drum itself. The vibration I was feeling in the brake pedal must have been as this pad material was rotating and pushing back on the shoes every revolution.

Replaced all brake hardware and axle seals, no noise as of yet.
