Leaky manifold?

I just dropped a 2000 3.0 into my 98' ranger and kept all the original exhaust components from the motor to about three feet past the cats. I had one broken stud on the exhaust manifold when I installed the motor, I should have done something about it then, but didn't and figured it was all rusted together. In the process of installing the motor, I broke another stud on the other side of the motor (don't ask). The truck runs great now, but its loud in the cab and I smell exhaust in the cab that gives me a head ache. Everything else looks fairly patent and I am thinking its leaking at the manifold. I am also hearing a ticking sound as the engine warms up and typically goes away at idle after the motor is warmed up and returns as I accelerate past 3k RPM'S.

Whats involved in removing these studs? I have never drilled and tapped anything before and feel a little nervous about doing this on my new motor. Would I be better trying to take it to an exhaust shop?
