I just got a used Passenger Door and have removed the one that was installed. I marked the hinges on both door and body.
But the door does not line up.

And Hinge bolts are hard to access with door on, with one bolt looks impossible to get to with a wrench. There must be some tricks I am not aware of.
Thanks
Paul

To access that inner bolt, it's easier to pull the fender...... Somebody bent the passenger door on my truck before I bought it, had to pull the fender to get the door off and straighten the body out where the hinges mount to.....

What I have always done is to snug the hinge bolts down (not super tight, just enough to hold the door pretty solid), then I shut the door and adjust to where it needs to be. Open the door gently and finish tightening the bolts. This was the method I used when I installed my half doors the first time, not saying its right, but might work for you.

I leave the hinges on the cab and apply door to them.

A ratcheting wrench comes in handy on the hinges. (slimmer head)
