how bad is this

bought the truck cheap cause the guy said flex plate was cracked. Pulled trans out today and pulled off flex plate and found this. I am converting to 5 sp. In the pic it looks like a chunk is gone on the left side but it is just scarred up. Do you think the flywheel will set level? The surface of the flywheel that mates to this surface is only as large as the outer diameter of the bolt circle. I could take a stone to get rid of high spots.

What is the best way of pulling that pilot bearing out?
 
I would try to clean it up with a file.. You could probably get the pilot bushing out with a slide hammer that has a hook on the end.
It would be more critical to get it perfectly straight if this was for a standard tranny with a flywheel than for a flexplate. you could clean it up, then put on the flywheel and check the runout with a dial indicator if you had one, or just take careful measurements at at least four places as you turn the flywheel.
