So im ptting my tranny back inn my 99 4.0. Wat do i need to line the splines in the flywheel and the clutch up? I have a clutch alignment tool. Will just that work?
 
Yes. Put the clutch alignment tool into the clutch and the pilot bearing in the crankshaft. This will hold the clutch in the proper position while you tighten the pressure plate. When you have the pressure plate properly torqued, remove the alignment tool. When you go to put the transmission in, leave it in any gear. Put the driveshaft yoke in the back of the transmisson and use that to turn the input shaft so the splines on the shaft line up with the splines on the clutch plate. Then slide it all together.

It will require copious amounts of sweat, tears, and swearing. But it is doable. A transmission jack does make it easier. I got a cheap one from harbor freight that worked well for me.
