If i do this behind an 88 2.9L, will i have to change any of the hydraulic plumbing? Is the slave on the FM inside the bellhousing?

As long as you have the FM-146 (which you should), then if you use an early 4.0 slave cylinder you wont have to change the hydraulic hose.

sweetness, the 146 is what i got. What about drivelines? I've heard conflicting stories, some say you have to cut one 2 inches and others say it works fine. Its an 88 extended cab 4x4. I plan on using hte stock t-case

If you use the stock transfer case, then you wont have to cut or modify anything in the drive line.
