Door Sill Carpet Hold Down Bar (?) Screws through floor board

Hey guys. So just bought my ford ranger and in the process of fixing things my buddy never got around to doing or didn't know about.

I noticed that the door sill bar (near the scuff plate) that holds down the carpet (in my case that vinyl flooring) had screws that went through the floor board and was poking out the bottom next to the frame. Is this normal? Seems like a point in which rust could form pretty easily. Also seems like only 3 out of the 4 screws that holds the bar down poke through? Is that correct?
 
yep, that's the factory method. they do stick out the bottom and do rust. spray on your choice of rust preventative.

Do all of them poke through or only 3 out of 4? Seems like only 3 out of the 4 poke through.

And when you say rust, I'm talking the screw hole. Screws are easy to replace... floor board... not so much. How would you even rust proof that area without basically "gluing" the screw in?
 
Silicon RTV in any drilled hole after primer/paint of course. Silicon RTV can not be painted.
