Clutch slipping sometimes

Heres my info: Just put in a new 3.0 with 120k on it. Took the clutch off my motor I pulled because it was new when I bought the truck last year. I was recently driving it I had about 80 miles on the new motor. I stopped at a stop light and held my clutch for a bit and it got noisy and was vibrating a little. This happened whether I was holding it in gear or not. It would stop if i pulled it out of gear and pushed my clutch or just let off and push it down again before putting it in gear. It only does it if i hold my clutch for a while. I am wondering if it is air in my lines or if it is my slave cylinder? I am going to bleed it now and let you guys know if it changes.
 
I asked a buddy about it and he said possibly the pilot bushing/bearing might be the wrong size?
