I'm just tryin to figure out if it matters if it is an automatic or manual transmission when changing the computer

Kind of. You definitely won't want to use a manual computer in an auto truck. Best bet is to get what is right for your truck.

what about an auto in a manual?

auto ECU in a manual truck worked for me. but mine started life as an auto. I dont think that makes any differance tho.
