Cant shift Manual while truck is running

A while back, I did an engine swap. 87 ranger body and trans and put in a 4.0 from a 93 explorer, if that matters…

All of the sudden I am unable to shift gears while my truck is running. If you turn the truck off you can shift just fine, which leads me to believe it is not a transmission issue…

I replaced the Clutch Master Cylinder hoping that was the issue…No such luck after replacement.
I have bled the lines from the Master and the slave, still no change. I even went to far as to check the bell housing bolts to make sure the transmission hasn't separated from the engine at all… maybe a bit overkill, but it was suggested by another mechanic.

Any suggestions? Ideas? Also, this vehicle may be for sale shortly for all you PNW natives.
 
Did you bench bread the master cylinder and the slave cylinder first?? They can be a pita if you don't do so, if you have even a little air in the system your clutch won't disengage

It's the hydraulic system for the clutch, period.

So now what part of the hydraulic system, Slave or Master.
You changed the master, yes, did you bench bleed it?
The master sits at an almost up and down angle so very easy to get air trapped at the top.

Slave issue means pulling transmission, is there any leaks that you see?
 
Bleeding by the book is a pia but so is the way that the videos show. Gotta pull the system apart. What I do is open the master at the pedal rod to let the air out and it isw actually pretty easy. just disconnect the rod from the pedal remove the interlock if ya have one, then take the rubber cover off the master and then remove the circlip/snap ring that holds everything together. pull the piston out a little (not all way) to let air out, some fluid will leak out also. Push piston back in, pump the pedal a few times and then pull piston again to get the air out. reinstall the circlip/snap ring and the removed rod and pedal then you can gravity bleed the slave like the book calls for, or use a mityvac system.

Hardest thing is working under dash on your knees. Just make sure the resevoir remains full.
