99 4.0 /man trans into 1990 ranger 4x4 (2.9l)

Hey fellas, I have read all of the stuff on the 4.0l swap with 2.9l, but it says early models are better, why? I have a 99 sitting in the driveway, ready to rip it out and throw it into the 90. I had planned on just taking the entire driveline (motor/trans/x-fer case) and set it into the 90, the tech forum says it is basically a easy swap, however i am concerned about the wiring and any other drama that will pop up. Anybody have any pointers? let me know. thanx
