98 Ranger 4.0 4x4 auto, 2nd and 3rd gear only

Not downshifting to 1st at a stop. Starts in 2nd & shifts to 3rd, but not up to "OD." (OD dash indicator is working)
Local parts store "check engine" analyzer shows 11 problem codes, including two shift codes, oxygen sensors, cam position sensor.
Did have intermittent starting problem - fuel pump would not run, but that has resolved for the moment (relays, wiring, pump and voltages all ok from power distribution box, on back to pump).
Is this more likely a control module problem?

NOTE: now, after reading up on camshaft position sensor (CMP), I wonder if things accidentally misaligned when engine was replaced 10K ago (current mileage is about 239K).
