5 speed, whining in some of the gears.

I have an 06 xlt, and whenever I'm in 1,2,3,5, or reverse the transmission whines, for some reason 4th doesn't do it. I'm thinking it's wear, but I'm not toI sure. I also have this issue when I put it in neutral, and rake my foot of the clutch, the gears move slightly, and it doesn't want to back into gear.
 
The reason it doesn't whine in 4th is because the transmission input shaft is coupled directly to the output shaft when in 4th, and there's no load on the countershaft.

Look at the countershaft assembly to locate your problem. It may be bearings, or the countershaft drive gear. This will require complete transmission removal and disassembly, so you may as well rebuild the entire thing while you're in there.
 
I'm pretty sure its the bearings, I mean that whole trans is just going down the drain. The poor thing wasn't really taken care of. I replaced the trans fluid, and it had the "greatest" smell ever. Also the magnet was full of metal fragments.
 
Yup, time to rebuild that bugger.
 
Well to put this to an end it was the pilot bearing, and the trans, switched out the bearing and the trans. So far it's working great.
