Take your time and look at wiring diagrams!!! The 4.0 is beautiful (although I'm still partial to the 2.3). You're almost there!

There ya go !

All you needed was a good kick in the ass :)

Now give me the year of the 2.9L that came out and the year of the 4.0L thats in it now. When I get home tonight I will look up the ignition diagrams for each and post them so you know which wires to splice.

Although you will definitely want to check the links posted earlier. I'm willing to be some one pointed you to them already.

Ok so it looks as if the wiring color codes are the same in both connectors.
This means you can basically do a direct splice on any thing that doesn't match up with the connector. I fit were me I would go beck to the donor vehicle mark on the big round white harness protruding from the fire wall which way it connects to its counter part ( will mount in the same orientation on yours ) Cut all the wires with a little still left on the plug end, take it back to my garage and get to matching things up in the proper order via splicing wires.
I don think a diagram is going to help you.
Maybe knowing which is the ignition wire but thats about it in this case.
Its the red with light blue strip BTW.
You REALLY need to check out that link that was posted on page one and ask that guy in to send you a picture of the diagram he made.

Theoretically yes. But thats a little like horse shoes and hand grenades.
I would CONTACT the guy in the link and ask him to send you a photo of the diagram he made. It shows all the proper locations of the new connections to the old wires in that connection. He took the time to locate them all and document them. I would ask him if you could take advantage of his work. I bet the answer would be an overwhelming yes.
I WOULD NOT cut any of the sensors or plugs save for the BIG WHITE ROUND CONNECTION AT THE FIRE WALL. That seems to be the popular opinion as to where your problem is.
Once again, contact the gentleman who made the thread linked in the 1st page of this thread and ask him ( THIS GUY click it )to send you a copy of the digram he made via email or PM on here and it should be cake from there. Otherwise your making things to hard on your self and continually shooting yourself in the foot. :)
