4.0 Runs horribly

'93 Ranger 4.0. Truck was in transmission shop for 2 months. During that time the battery went completely dead and would not hold charge. Since I got it back, the engine runs terribly. I replaced the battery. Took to a well-respected mechanic, and he checked vacuum lines, O2 sensors, compression, fuel pressure, and plugs. Everything checked out fine. He said that if the battery was completely dead for a long period of time, the computer likely cleared out and it would take a few hours of drive time for it to reset itself. Is this true? Engine has 45K on it since complete rebuild. Plugs replaced less than 5k miles ago. Running perfectly before I put it in shop to have manual tranny rebuilt. Now it seems to be missing, has NO power, and gets 10 mpg on the highway. Check engine light is not on. Oil and temp are perfectly normal. Any thoughts? Does the computer just need time to reset? Thanks in advance.
 
If the battery goes dead (or disconnected) the computer has to relearn the driving parameters which should only take about 15 mins of driving. How long were you driving it?
 
The symptoms you've described can easily be caused by the O2 sensors being plugged in wrong - the left sensor plugged into the plug for the right one,etc. I'd swap them over and see what happens - they could have easily gotten them plugged back wrong after the R&R of the tranny.

I drove it for three and a half hours and it has not gotten any better. I might as well be pushing the truck at times.
 
the tranny still slipping it might be the clutch plates are not adjusted right, or just not in right
 
If the O2 sensors were plugged in wrong, would it not trigger a check engine light. I had an O2 sensor go bad several years ago. I don't remember any drastic change in how it drove, only poor fuel mileage and the check engine light came on. My truck runs very badly now. If I'm stopped at a red light, and then start off, it takes FOREVER to get up to above 25 mph. From what I'm gathering, the computer should have reset itself by now, right? I've got to take it back to the tranny shop because they did a piss poor job on the slave cylinder. Also, this is more a tranny question, but is the slave cylinder the same between the 3.0 and the 4.0 engines?
