I want to get rid of my 3.0 in my 2000 xl ranger and want to drop in a 4.0. I know i have to change out the wiring harness and the ecu but, is their anything else I need to change out? I have a manual trans and hope it will fit the 4.0. Any advise is appreciated.

The trans will not bolt up. The bell housing bolts patterns are different. You'll need to find a 4.0 transmission.

Since your truck is a 2000, I'm assuming it has PATS. Since the PCM has to be swapped, the new PCM will need to be recalibrated for PATS by a dealer, or you'll need to find a way to eliminate the PATS from the PCM/steering column using something like a handheld tuner.
