You might be able to overcome the lack of shifter mounting boss by swapping on an earlier tailhousing... although I am not 100% sure that will work. Suspect it would.
The flywheel bit is kind of irrelevant. Use the 4.0 OHV flywheel and clutch from something before 1998 or so, that will take care of the bolt hole problem. Use your master cylinder, but with the hose and slave from the "donor" year.
The "HD" part is kind of entertaining. I don't think there's really much increase in strength or anything. Not really sure what all they changed but any gains will be minimal, parts size in these is the limiting factor. I would put in whatever is in better condition - a $400 R1 in great shape is much better than a greasy worn out $200 R1-HD.
