2.9 Code 22 and 99

Hey all.

So I did a M5OD trans swap in my '89 BII and all was well until it died while driving and could not get it to restart. I replace the TFI Module and it started and idled rough at first then evened out until I let the clutch pedal out then it runs rough and dies. I pulled codes and got a 22 and a 99 I know the 22 is MAP sensor and the 99 is relearn but how do I do that? As for the clutch issue I know the 3 funtion clutch switch has one function that sends a signal to the fuel system how do I bypass that if at all possible? Thanks for the help in advance.
