2.9 belt alignment issues

So I just got done putting the engine back together on my 88 Ranger and I seem to have a belt alignment issue. After I re-installed the balancer and water pump pulley along with the alternator bracket I noticed the balancer groove to be just under a 1/4 inch out meaning the water pump pulley sticks out further than the balancer pulley.

Anyone had this problem, if so how did you fix it? Any ideas or info would be greatly appreciated. Thanks.

Did you actually install the crankshaft thrust bearing in the engine?

Yes, I did install the thrust bearings and the end play is within factory specs. However, I think I may have found my issue. I had a look at the waterpump that came off the truck (which was leaking through the weep hole) and the pump from the donor engine and it looks like the bearing from the donor has migrated out its housing and has actaully caused some front to back play in the shaft. So it's a trip to the parts store to replace it.
