1999 Flex Fuel rebuild

Hi all, I have a 1999 ranger 3.0 flex fuel truck that blew a head gasket. I than let it sit too long and cylinder #1 filled with water rusting out the cyl wall. So begins the rebuild. Found a brand new short block and heads. My problem is the camshaft position sensor with 1309 code. I've read most of the posts on the topic but did not find anything about the Harmonic balancer. I was told by my mecahnic my balancer was about 20 deg differnt than the part I got from oriles. and positioner is not a hall effect sensor it is a 2 wire model. The shop has had my truck for a week trying to correct the SES light. Any Ideas would be really helpful. and by the way balancer , camshaft position sensor and shaft are all new. TIA, Dave
