Hello,
I just acquired a ‘97 4.0 4x4 ranger that has an auto trans with a pretty significant input shaft leak. I will probably change the seal and run it until it dies (myself and autos don’t last long together).

However, I have a ‘98 4.0 4x4 with a 5-speed manual that got T-boned a couple years ago. The body is destroyed, and I think the frame is a little bent. But it still has a good motor and transmission in it.

I know I would have to source a clutch pedal assembly out of a ‘97 or earlier... but other than that should things fit for the most part? Do any of you guys have experience swapping in this year range?

If they are the same engine, the transmission should fit. You’ll need the wire harness from the donor engine and probably the drive shaft and ECU.
