Do the wiper still work? If yes then it won't be fuse 16.
Looks like there is a relay for it in the "Battery Junction Box" I'd probably start there. It'd be a convenient place to check power from the GEM and to the motor.

Side note. If it uses a relay anyway, why does the GEM have to have anything to do with it? Does the dash switch use 5v? I guess in a worst case scenario you could add a small button somewhere to trigger that relay yourself.
 
I just did this. Switched a known good relay, and then ended up swapping the pump. Literally toolless swap. Don't know if yours would be the same.
 
Started working again... which kinda sucks, i.e. the intermittent "gremlins" are the hardest to chase down... :dunno:

for intermittent stuff find all the connectors in the circuit and reset them numerous times.
that will scrape off corroded pins and possibly finally break weak/deteriorated wires.
use WD40 or electrical contact cleaner on all the pins.
