3.0 engine occasionally shudders/stutters -- diagnosis tips?

I have a 1991 3.0 that I put a 1999 engine in. I've been driving it for a while, and it generally runs great. Every so often though, the engine will miss/stutter and the truck will jerk and shudder. It usually clears up in a few seconds by itself and I continue on. At first I thought this was a fuel issue. I had bought the truck from someone before I swapped engines and figured water had accumulated in the tank or something like that. I also discovered a leak in the rubber hose leading from the tank to the fuel inlet, so that seemed to be a likely source. I switched hoses and used drygas when I filled it up and it seemed to be happening less as time went by. However, it is still happening, and I am now wondering if it is an electrical issue and not fuel related after all. I noticed that my battery charge gauge will sometimes jump around slightly. It will move closer to the discharge side for no apparent reason. There was not a 100% correlation between the gauges movement and the engine missing, but I was suspicious. Yesterday the truck was missing more than normal right before a heavy rain and then a lot during the rainstorm, which made me very suspicious about an electrical origin. I suppose I could let it run, open the hood and mist some water in and see if I can replicate the problem? It's hard to diagnose when it only happens intermittently.

Any other suggestions on how to diagnose what the issue is?
 
New alternator seems to have fixed the issue. Noticed the lights were occasionally dimming and tested battery voltage sitting vs running. Didn't increase like it should so got a new alternator and retested with much better results. Haven't noticed any of the jerking/shuddering since.

Wao this is great. This happened to my M45 Infiniti some months ago. Driving, realized it bugs down and dashboard lights keeps deeming. Got another alternator, and replaced the cam sensor, that was it.
