Whining sound


i would look at a countershaft bearing first due to the fact you said its in all gears except fourth.
 
I just changed my clutch, and I have the same noise. I thought maybe it was the input shaft rubbing on the slave cylinder, because it doesn't sound bad enough to be metal on metal, and it's definatly only when the input shaft is spinning.
 
I added some extra trans fluid and the noise went away. Looks like the fill plug should have been put a bit higher.
 
I have the same problem. Today it started making some metal on metal sounds in all but 4th so I'm going to drain the fluid (put manual gear oil) and put the auto back in it. Hopefully that takes care of it and if it doesn't maybe I can get my dad to help me rip it apart and fix or replace it.
