Update:
As previously mentioned, the dremel did nothing. However, with someone holding the inner fender out of the way I was able to get at that last one with the angle grinder, and then used cobalt drill bits to relieve the tension on the rivets before punching them out. The new ones are on, and partly relieved my problem.
The clunk is still there, but its not as bad. And it no longer shudders and clunks repeatedly when stopping, it just makes the noise once a lot quiter and then thats it. Any ideas on what the rest of the problem is?
