Can anyone explain to me a way to separate the input shaft from the output? I have been trying to hammer them apart for nearly an hour. It seems that the two are fused together.

The way that looks they might be.

You need to have the output shaft nut off, the front bearing retainer plate in the bell housing off, then I usually grab the input shaft by the splines, punch it backwards to knock the output shaft bearings loose, then forward to knock the input shaft bearings loose. You also need to have the counter shaft bearings out so the shaft can sit down a bit. At this point the two sections of the main shaft should have come apart and you just gotta get the angle on the input shaft to pull it out the front.

You can try getting a large pry driver and use it to pop the two sections apart.

It finally came apart with some heat and...persuasion. I also didn't have the front bearing retainer plate out yet so that made the biggest difference.

Yeah, part of that plate's job is to keep those things from moving, so that will make all the difference in the world.
