HELP!! Unkown engine issue

'93 4.0 w/ 5 sp manual. Truck has 245k miles, but engine completely rebuilt about 40k miles ago. New spark plugs about three months ago. Truck was in the shop for 2 whole months getting transmission rebuilt and new slave cylinder installed. Truck ran completely fine prior to taking it in to have tranny work done. When I picked it up from the shop, the truck has rough idle, extreme torque loss, and runs horribly. Engine seems to be missing. Oil pressure and temperature are normal. No check engine light on. Drove it over the weekend and got 10 mpg on the highway, where as before it would easily get 22. Ran a tank of premium gas through it with fuel system cleaner, but no improvement. Called the shop that did the transmission work on my way home from picking up the truck, and they pretty much gave me the finger. Any ideas as to what could be causing engine issues?
 
I am not an expert but I would check to see if they knocked off any vacume lines. Two months seems a little extreme for a transmission.
 
This is a dumb questions, but where are the vacuum lines I should check? My issues with the tranny shop are a whole 'nother issue. It's a long story, and I'm still really ticked off about it. Especially now that I'm having these other issues witht the truck.

Is your check engine light on? I had tranny rebuilt on my 94, when removing the exhuast they broke a wire to 1 of the O2 sensors and it ran bad. I would check those wires or see if they even pluged them back in.
 
Sometimes when they reach down behind the motor they knock off a vacume line, but I also agree with RAGS that they might have damaged or unplugged 02 sensor
