Cab leaks

Pull back the carpet and run a hose slowly over likely areas and watch for the water. lay down newspaper to help. Takes like 20 minutes

You're right about the carpet getting nasty. Mine smelled like cat piss so bad I took it completely out, sprayed it with carpet cleaner and power washed it at the carwash. I actually ended up having the carpet out of my BII for about a month and a half until I got it to stop leaking. Here's a link to my photbucket with pics of how I sealed the seams behind the cowl, without removing the cowl. http://s1120.photobucket.com/albums/l500/nathan12310/#!cpZZ1QQtppZZ20 When you do your leak test with a garden hose, go all around the windshield and don't be afraid hose it for 30-45 minutes, it really took that long until the leak started happening on mine.
