The next test that should be done is a Cylinder Leak Down Test. This will tell you if the cause is a base engine concern. I would compare all readings and go from there. Fuel delivery would be the next system to verify proper operation. Severe overheating can cause injector flow problems. Last is the Ignition System. Not likely unless the timing is way off. Has the PCM been re-calibrated to the latest ford update? It still could have a bad PCM. My last thought would be take it to a shop with a dyno that programs PCM's. They could program out the rough idle and possibly give you a few more hp and make the trans shift better while they are at it.
