Does anyone make a hand held flash programmer / tuner for a 2009 Ranger 4.0 with a 5 speed automatic?

Yes, check out Henson Performance. Email James and he'll tell you if he can do it or not. I know there is some question about he 6 speed tranny's but I think the 5's are doable.
