The pilot bearing doesn't "sit" on the input shaft. Your pilot bearing is stuck in the center of the flywheel. It's a roller bearing pressed into the center of your flywheel..
like a roller bearing thats 3/4inch tall and i.d. of your imput and o.d. of the hole in the flywheel 
this just lets the imput shaft have something to ride on so less stress is put on the main/imput shafts
