I bought a complete 302 motor out of an 89 F-150 EFI, but the upper intake is WAY too bulky for me to even try to use. Could I still keep the lower manifold and swap an upper from, let's say, a crown vic or a mustang, something lower profile, or do I have to swap out the whole thing?

The truck lower doesn't fit a car upper. Holley's & Salleen's uppers do fit the truck lower though

The other thing I wanted to ask, if I go with, lets say, a Mustang Manifold setup, fuel rails and everything, will the computer from the F-150 still be able to work properly?
