Is there much of a difference if i buy an aftermarket computer. autopartsgiant has a computer for an 88 thunderbird but its made by A-1 cardone. Do you think it will cause any complications because its not an LA3?

So long as it's for an 88 turbocoupe it should work fine. I ran an aftermarket replacement version of a LB3 before I picked up my ford 8UA and there was no difference in the way it ran.
