so im pretty new to this whole scene and got some questions, my 3.0 bugs me and i found a good deal on a 4.0, the only questions i have is; Would i have to replace the transmission and rear gear the back end as well? Or does the transmission i have work?

any 4.0 OHV transmission will work. youll also need the engine wiring harness, PCM, belt driven accessories, etc.
