Shifting in and out of OD

So I have a 1989 B2 with a 1991 4.0 from an Explorer. Got everything wired and running. Here is my problem. Before pulling the 2.9 the a4ld shifted perfect with zero problems. Now it wants to shift in and out of OD and run at a high RPM, somewhere in the neighborhood of ~3200 for 55mph. What I think is wrong is I used to 2.9 torque converter behind the 4.0. After researching this once it was together and running I found out that the 2.9 is a high stall and the 4.0 is a low stall. Can anyone shed some light on this for me? I ordered a new 4.0 converter last week that won't be here until tomorrow but before I change it out I would just like to check on it. As it sits now the computer is code 11 KOEO and KOER. So it must be mechanical right?
