Will a 1999 ranger Manual 5 speed transmission replace a 1998 ranger 4.0 ohv 5 speedmanual transmission and is it a stronger transmission with the same gearing?

Well, since these transmissions are engine specific, based only on the information specifically provided in your post:

F**k if I know. And also, no it isn't stronger, it's the same transmission.

M5OD-R1(M5R1) is the general model number of the manual transmissions used in Rangers from 1988 to 2011

The M5R1 has integrated bell housing so each sub-model is engine specific
There were no "strength" differences over those years
There were Gear Ratio differences between 4.0l sub-model and 3.0l/ 4cyl sub-models
2WD and 4x4 sub-models were also different

In 2001 and up M5R1s got OSS speed sensors needed by the computer in those years

Up thru 1997 the 2WD sub-models had speedometer cable/VSS hookups, 1998-2000 did not

The 4 Sub-models are
4.0l which also worked on 2.9l/2.8l engines
3.0l Vulcan engines
2.3l/2.5l Lima engines
2.3l Duratec engines(not the same as 2.3l Lima)
None are interchangeable

Except for the 2.3l Duratec these all came in 2WD or 4WD sub-models as well, so there are 7 total sub-model M5OD-R1s

If the 99 had a 4.0 OHV then yes.

If it waa a 3.0 or 4 banger then no

Can the standard 1998 5 speed manual stock ford trans handle a hopefully 300 HP engine?

Transmissions are generally rated for torque, not horsepower. But I seriously doubt it. At least not for very long.

The M5OD-R1 is rated to 331 ft/lb torque

The 4.0l Ranger Automatics are rated to 550 ft/lb
