Water coming from where?

I woke up this morning, went to get in my truck to go to work. Only instead of a nice dry seat, my seat is soaking wet and well so is the floor board. After a brief investigation low and behold the door is completely dry (my first thought was a bad seal on the door). So I ruled that out, then I discovered there was water coming down the back of the cab, the speaker cover has water in. Then I discover the headliner above and behind the driver seat is the wettest thing in the truck. What I can't figure out is where in the world the water would be coming from to get to there. Once I discovered the soaked headliner I thought it might be a bad seal on the third light, but I pulled the light out and that are was dry as a bone (the way I expected my seat to be). The only other thing I can think of is the seal around the back glass. Anyone have any other thoughts? It seems odd that the back window would be leaking, but I guess all seals can go bad at some point.

vehicle: 2001 ranger regular cab, solid back window (no sliding glass).

It could still be the light seal, how long had it been since it rained? It may have just dried up before the rest of it? Does that year cab have the rails on top, and if so, are they rusty? What about the windshield seal? Could the water be wicking up it?
 
It has been a couple weeks since it rained last. That is if you don't count yesterday. Which it could have leaked some, but I just wouldn't have noticed the headliner being wet (typically don't sit there). There are no rails on the top of the cab. The front windshield seal would be a shocker to me because the headliner was only wet behind the driver seat and no where else. Plus it looked like a bucket of water had been dumped down the back of the cab (behind the driver seat). I know strange things can happen, but the front windsheild seems like a stretch.
 
3rd brake light seal on the back of the truck right above the window. i had water get into my dads 2001 ranger regular cab i thought the window seal was bad to i took it to a glass shop and the guy suggested i take the 2rd brake light off and put silicone around it to seal it. that fixed it for me.
